Batman hates superman for all the people he kills with his superhero antics. He then proceeds to kill a bunch of people with super hero antics. Superman gets innocents killed by wrecking downtown Metropolis. Batman kills a bunch of criminals who did some horrible things. Therein lies the difference. But sure, yes, of course it is wrong of him. And he does realize that by the end of the film. But during it, he appears driven by this intense... fear, almost, of what this "super man" can do. Coupled with that he seems past the point of caring about his old ways of doing things. Similar to The Dark Knight Returns Batman. Alfred himself says, "Everything has changed", I believe. I'll nitpick just a bit... Batman doesn't know the people that are killed in the car chase. These are just hired guards - they could be anybody. They may not even know what they're transporting is illegal, just that they're working security, signed a non-disclosure agreement for work so they don't talk about it, and their standard operating procedure when transporting high value cargo is to do so as inconspicuously as possible, so they do so in plain clothes and at night. Hell, since people were killed they probably reported Batman's attack on the truck to the police afterwards.
