Typically, the further away a PCIe slot is from the CPU, the less lanes it's connected with, depending on the chipset. I'm not exactly familiar with this problematic in detail, but I'd suppose that the second PCIe slot is only connected with 8 lanes instead of the full 16. That however depending on your GPU shouldn't be a significant limitation unless you're rocking a top-of-the-line GPU or SLI/Crossfire. Either way, the GPU should be detected by the system no matter which PCIe slot it's in. In case of doubt, check the manual. I used to have a PC that didn't work if I put my video card in the second PCI-e slot while the first was still empty. It detected it, but it refused to boot anyway. but if that's the case, it should be in the manual.
